Does SSI do harm to SEO?

Yes and no. For your question to be in the SSI section, I am guessing you are using it for server side includes. This means the server parses some information before rendering it into the browser.

The SE sees the same thing that is parsed on the browser, the included links, etc.

If you are using variables - like id.php?123 - it would be better to have a static URL name rather than a dynamic URL for SEO purposes. Search Engine Optimization for Site Owners and Small Businesses might help you out some.
